For our vacation to St John we are trying to research car rental and skiff rental? Does it make sense to rent a jeep in St Thomas? Would it make sense to rent a skiff rather than a car? What about car rental on St John? Does anyone have any advice on the subject. We are staying in Cruz Bay and have been to St. John before.

You need to rent a 4wd. You can rent it on STJ or STT, it is a matter of preference and there is no right or wrong. Just personal choice.
If it works for your flight times, you can rent on STT, drive to the car barge and head to STJ. If you don't want to drive on STT or you have a later flight that won't work with the barge schedule, then you can rent on STJ.

You can rent inflatable dinghys on STJ, but they are by the day and they are for exploring the North Shore Beaches by water, they are not a mode of island transportation.
They are a fun way to get out on the water for a day.
